I solved the problem by reinstalling ros-melodic-desktop-full. I didn't uninstall ros before because I am so close to a delivery and I don't have time to deal with other possible crashes. I wanted to try removed packages and hope that sudo apt install ros-melodic-desktop-full would only install the missing ones. I was lucky I guess to have some sort of working setup again.

I want to enter this way around to overcome this issue but I still don't know why autoremove removed my necessary packages (if that's the case). Therefore, I don't want to choose this as an accepted answer yet. Hopefully, someone else can answer better what is going on.
